I have 50g of sodium metal in mineral oil in a glass jar with a plastic lid. It always gets bubbles inside it on the bottom surface of the sodium and
every few days I have to shake them out.
How do I stop the bubbles? Should I replace the mineral oil with oil that has been dehydrated? Or will all the residual water be eventually consumed?

It will eventually be consumed, but you may not want to use the sodium to dry it all out.
Maybe try heating some oil in a vac to get out all of the water present?
